In Mdina Fontanella has great views if you are able to get a seat on the terrace, you are able to get the same great views over the walls from the top of Mdina if you can't get a seat. When you arrive in Rabat get off at either Saqqajja or Rabat 3 and take your bearings from there, you will be able to see the walls of Mdina and the catacombs will be sort of behind you when looking at the Mdina walls, look for the signs or just ask. The Catacombs are located very close to Mdina and easy to walk to, only takes about 5-8 minutes?, there is also a Roman Villa located close by. Agatha, personally I would suggest the St, Agatha (Sant Agata) are the better of the 2.
